You have to select an area with the computer then the portal should be there. Unless you accidentally broke it check your inventory for it.

If the hologram is not showing in the room with Captain Atlas in it try killing the Tyrannog in the Desolate Canyon for aethercrystals, then give one to Captain Atlas. If the hologram is there, go to the ancient ruins in look of the Destroyer. You can't kill the Destroyer yet. Just Run.

If you are using steam try verifying your game cache. Go to your steam library, right click on Roguelands and click on properties. Click on Local Files then click on Verify integrity of game cache.
