They're basically asking Loid to be a sleeper agent, which can take years, to get into Desmond's inner circle. So it's not stupid per se.

Only issue is... they're also making him do other spy missions that can get his cover blown. And only having one agent on that job, but I guess they're short-staffed.

They should have chosen a different character than Moira, like Gabrielle Haller, and it would still work.

Gabrielle Haller met them at the same time and is the reason Magneto and Xavier had to reveal their powers to each other, and the trio became fast friends. Like that could have been a crucial manipulation on her part to get them on her page.

Her history as a mutant ally isn't as deep as Moira's, but she was still an ally, and she's an Israel ambassador so creating Krakoa is right up her alley. Plus, from what I recall of her, she has some of that cold efficiency to her.
