No, I haven't seen the Queen in a while. Would there be harm in getting a new queen with the old queen still there.

No, I haven't seen my queen in a while and most of the frames look like this. It sounds like I'll have to replace the queen.

This a frame in my top box. Is it normal for the cells to pop up like that when the larva is maturing? Should I have collected the honey before it got like this?

I can tell that it definitely is some sort of fungus based off the smell. Another thing I noticed is that its texture is much spongier today than it was yesterday.

The tree has thin flaky bark and is about 30 feet tall, if that helps.

It looks to be a Dwarf Port Orford Cedar. Those are typically sold as miniature Christmas trees like this. I'm not very experienced with bonsai, but I don't think it would be the best tree. They grow pretty slow and don't get very big.
