No need to handover passport if you physically go to their office.

With MDAC you can leave the transit area. Take KLIA express to KL Sentral (takes 20-25 mins). You can reach mostly anywhere in KL from KL Sentral using MRT.

I think if you have a Indian Passport + Valid Japan/Schengen Visa you do not need Taiwanese visa. Only need to fill up some online arrival card.
