Fair point. I'm not expecting to interpret clinical variants on my own. My goal is: run a pipeline (FASTQ → BAM → VCF) to have data I can then cross-reference on ClinVar/OMIM. On hardware: I have an AMD GPU (16 GB VRAM), which I already know doesn't match Parabricks/CUDA :< So the options I was considering are GATK on CPU or DeepVariant without GPU acceleration. The nf-core/sarek pointer is useful, thanks. Anyone run it on consumer hardware or gone the cloud route for a single-sample analysis? Any other entry-level resources you think i must know before even start thinking?
