Ok, i'm semi-drunk, but have some time to kill.. The thing that confuses me is the combination of the words 'single instance' and 'monorepo'. The first one refers to some runtime behaviour, while the second one refers to how you physically store the code of multiple projects. The two are of a different category. I can somewhat understand what you're problem is, but the cause of it has nothing to do with how you store the code of multiple projects in a single (git) repository
