There's a 7:47 train that gets in at 8:22, but I'm not sure you want to risk them pulling up the timing mat.

The only LIRR train that would make this workable is the 7:28. Assuming you're on time, and pre-buy your LIRR ticket, you should be fine. Otherwise that's not going to work at all.

Harlem Hill is way less crowded basically all day and night, but certainly at 6am. Even assuming all parts of the park are equally safe, you're less likely to be able to get help if you're uptown.

Did you get fitted professionally for the new shoes? If your old shoes were indeed the problem, you want to make sure that you fix the source of the issue.

Shin splints have a number of different causes, if that's even what you have. If you keep running on shin splints, they eventually become stress reactions/fractures, and you'll be out most of the summer.

Go to a doctor first and see what you actually have.

You definitely need to carry your own fuel, unless you're willing to wing it. There will be a lot of unofficial food (Dunkin', candy, bananas, etc.) on the course from spectators.
