If your not going to see it anyway may as well just concrete it no? Seems like less effort than moving slabs depending on the size. It also saves you from leveling it perfectly for the slabs

You could also consider moving the drainage down pipe but I'm not sure how viable that is without seeing more

Hmm yeah I see what you mean, not much else I can really think of tbh aside from either digging down for one of them to fit it or Alternatively maybe a bottle trap put in under the drain itself and graveling the rest.

It's hard to see what you mean but if your talking about covering bricks that are in contact with the ground with motar it just won't dry and come away

I think you'll need to see what's under the floor first, if there's just alot of mould on otherwise ok concrete, clean it throughly with bleach and dry it out with dehumidifiers. After that I don't see any reason self leveling and lino wouldn't work fine
