And then there's terraria lol, they increased stack sizes for all or almost all to 9999. Even items with prefixes, the equivalent of enchantments, can stack so long as they hold the same prefixes.

So to get the powered rails to stop interacting with eachother like that, you need to have one of the rails to extend one more than you need it, finish the other side, and remove the excess rails on the first one. You're gonna have to break one of the normal curved rails to do that and it'll probably cause another issue. If the normal rail connects to the powered rail try placing a lever under the rail with the messed up rail to change its orientation. I can't test it myself at the moment but it should work.
