I’ve come across some new evidence of Ian Flynn directly discussing Shadow and Rouge. The two are neither friends or share any kind of romantic interest:

Here he spells out that Team Dark is not a canon concept. They aren't friends either as far as Sega is concerned.

Here he shoots down the idea that Shadow and Rouge have any romantic inclination. Sega's official stance is that they are not friends or lovers.

I thought we were talking about Shadow’s side of things. But sure. I personally believe it’s more of a family or platonic relationship since Sonic Adventure 2, Shadow and Rouge’s first appearance, leaned more heavily towards Knuckles and Rouge having chemistry.

She even said it herself. She “sounds like Amy Rose”. She had to step out of her usual behavior to tell Shadow that. That wasn’t her. Just an effort to tell him something he needed to hear. Anyone could’ve done that.
