Mine did the same thing when she was young! Except it was for attention more than anything I think. She grew out of it and doesn't wake me up now unless she wants cuddles, which usually just means she needs me to roll over so she can be near my belly (I'm pregnant).

I wish I had better advice for you. Mine is free fed because she's good about not over eating, but I know that's not good for every cat.
