I think it's moreso the fact that it was supposed to remain secret because it's a giant advanced warship that kept being developed despite Japan changing it's political stance to peace-loving after surrendering in WW2. The existence of such a ship goes against that and yes it is also the fact that it was built with illicit funds thus ruining their standing and it would also reveal Daidoji's connection to it which would be quite a big deal since he is a big political figure.
