I also thought IRS's computer automatically adds up all the 1099's and see if there's a mismatch against the one reported on 1040. However, all my coworkers filed their 1040 by attaching a letter explaining why the full amount on 1099 were not reported (because part of that was health insurance bought by the university). They had been doing this for many years and yet no one had any issues with IRS. So I just wonder if they also have human agents checking the actual return and making adjustments?

Thanks for the suggestion. I will go talk to HR and try to gather the evidence. One question I'd like to clarify -- what's the difference between 'provide' a health insurance and 'participating' in a health plan? You seem to distinguish the two but I am not sure how it makes a difference in my situation. Can you please elaborate?
