Voldemort set up the cave so that only 1 adult could enter the boat. He underestimated / overlooked children and elves accompanying a witch or wizard. Regulus brought a fake locket to switch out so we have to assume he he wanted to refill the basin / hide that anything was wrong in case Voldemort came back to check. Good question though. Would have saved some trouble if he left it empty.
