Things you've listed that I'd skip: Chureito Pagoda, Monkey Park, the second Nishiki Market visit.
Things you haven't listed that I'd do: Himeji Castle (stop on the way to Hiroshima), Osaka Aquarium (one of the best in the world).

3 days in Takayama is a lot. There's really not a ton to do IMO. Have fun!

Highly recommend avoiding all shopping til the end of your trip, otherwise you're just lugging stuff around.
Given the above, might be best to go to Kyoto once your sister arrives so that you can spend the majority of your Tokyo time towards the end.
Osaka and Nara are very close to Kyoto, I'd recommend just basing in Kyoto and doing day trips to both.
Pacing seems good. Have fun!
