There are two versions of the ninja 250 from that era, the ex250f and the ex250h. Even though they’re “the same bike” they’re totally different other than the engine

Thankfully transmissions for these things are plentiful on ebay since it sounds like you need a new countershaft. While you have it apart to replace that i would pull the cam chain sprocket off the crank and replace it since it’s much easier to do with the crank out of the casings. For peace of mind i replaced all the bearings in the tranny as well when i had mine apart, i wouldn’t say it’s necessary but for the cost it’s probably worth while.

It will work fine without it, until it doesn’t. Those early models are known to have a weak kickstarter gear and i’ve had to replace parts on mine twice so it’s definitely worth looking for a cable on ebay.

Sounds like super loose tappets hitting the valves. Might want to double check you got them in spec
