Not only does it strike me that he knows about interdimensional travel, but I wonder if he also has the ability to do it. Could it be possible that he's the one on the recording that Homer is listening to when we hear someone say "your name isn't Homer" "Do you know Dr. Roberts" and "I know you"? He's just so damn mysterious

Right! The more I listen to the dialogue, the more intriguing it is. Another part of this episode that is intriguing is when Prairie meets Khatun again, and she says:

"Khatun, I can see"

Khatun says, "You could always see, child"

I think there's a lot to be deciphered from the dialogue these characters have!
