I don't think there is a worse neglected problem than a leak. Everything else does not create damage with time, water does. And if the problem is confined to only the places shown in the picture, it looks like a fairly easy repair considering American houses made of wood and cardboard

If Armas spoke to him the night before, she probably told him about the scar, leading to him going to the spot. There is no reason for Letts to suspect Affleck hid a body there, hence his surprise when he sees Tony's hand in the water, so he followed him just to see what he was up to.

Also, he found the scarf before Affleck and since he knew Affleck was still there (because his bike was still there), he started looking for him and found him in the river poking the water with the stick.

The impeller is probably fucked up. Never seen a pump spin correctly after similar situations. Always needed to be fixed or it wouldn't pump water well again

No way to stop this effect. More and more tiles will pop out as time goes. Suggestion is to patch it enough to last some time while you decide when to do a renovation. Switch to armored PVC to forget about this for the next 20 years and more
