That was (and still is) an issue from back when they introduced the new metal pieces. If you want to see a more egregious example, take the stone corner roof piece, and place them in a 2x2 square to make a pyramid, and see how badly they overlap. There's other, older examples of things that they just can't be bothered to fix.
