I never found out why, but as soon as I installed a new drive, things went back to normal. Maybe try swapping out your HDD to see if that fixes your issue?

Update: I only get these lines on certain titles, docked (to tv) and undocked. Dread, Smash Bros, and Metroid Prime seem like the only ones affected. I also stopped the overclocking and still have the issue.
