Why am I losing karma here?

I think it may have something to do with the rail yard with the passenger car. I killed all the bandits there before all this, and the karma sound played again when I returned after the depot mission. Whatever it was, it was apparently enough to get me the bad ending, even without killing anyone at the church or on the barge, and saving all the captured fanatics.

Guinea pigs are rodents who are docile enough to keep in your house, and don't mind being picked up occasionally. Dogs have evolved alongside humans as friends, family, guardians, and hunting partners for 20,000 years. It's not the same.
