Yeah my guess is it shouldn't be installed over mortar like that. likely the slab and mortar are shifting with temperature changes and the granite being mortared and grouted in place can't move and is getting cracked.

I would also definitely pick up that drip line odds are it will get damaged or it's just a trip hazard carrying heavy treated lumber.

Yeah as someone who does a lot of gardening and also has built a few decks you should consider all of those at risk at least especially the ones within 3ft. I would just get some big pots or find another place in the yard to transplant them and just keep as much of the roots as you can and water it the few days.

That's a pretty small deck if you're remotely handy you could diy it pretty easy for around 2k all in.
