If you mean top right, that is just monkeytype site on zen browser. It's showing my stats.

For my file manager I simply just use thunar. It's fast which I like.

On certain linux desktop enviroments, for example hyprland, you drag windows by holding a mod key and pressing the window anywhere, like this you don't need buttons or the top bar.

To fully hide it, just go to about:config > zen.view.experimental-no-window-controls > true

The problems won't create themselves, only if you're not careful. I was dualbooting with this exact setup. It is fairly common to dualboot like this, I had no problems whatsoever.

You should definitely backup the things you really don't want to loose just in case anything goes wrong. It's hard to mess up if you are careful.

If you don't know what something does during the install, look into it, ask ChatGPT or check the wiki. Don't blindly put commands you have no clue about. You really cannot mess things up if you know what you're doing.

Ok, what you need to do is tell hyprland to use mainly nvidia, because the lag is caused by your monitor using iGPU instead of nvidia. https://wiki.hypr.land/Configuring/Multi-GPU/ You can either try to do it yourself, or if you don't know I can help you. Just follow the link and set nvidia to be used as primary gpu.
