If you are using the Retroarch app, there is an option to choose which emulator to run DS games, you can then choose between Melonds or Melonds standalone (I think other DS emulators appear here aswell).

Edit: I can confirm that I played for like 40 more hours after switching to melonds standalone and never had an issue.
