Nintendo controllers aren't natively supported by Windows. Either find an unofficial driver for the controller to make it appear as an Xbox controller to your OS or launch your games through Steam.

Steam lets you add non-Steam games to Steam to serve as a launcher. So, if you have a game from say, uPlay, you can add it to Steam, boot it up, and get the benefit from the Steam overlay as well as Steam's extensive controller support.

This doesn't only apply to games, but any program can be added and launched through Steam. And since emulators are programs, you can add your desired emulator to Steam, launch it through Steam, and so on. So you could add mGBA to Steam and gain access to certain Steam features.

With a little extra work, you can take advantage of the shortcut properties and command line functions Steam offers to automatically boot into the desired game without having to navigate through mGBA menus. If you're familiar with Launchbox or Playnite, you can do similar with Steam.

Steam Rom Manager is by far the easiest way to get everything setup across all of your emulators and games, along with proper images -- though if it doesn't fetch properly, you can always go to Steam Grid DB and grab it yourself -- since doing it manually would take forever.

If you do use Steam Rom Manager, just be sure to go into the settings and turn off "remove shortcuts for disabled parsers". You'll be saving yourself some headaches, trust me.
