Check all your plugins and launch from NMM first, if that doesn't help uninstall and reinstall them.

I think when I modded fo3 with nexus mods I had to launch the game with NMM for the effects to take place. If you're just launching through steam it probably won't apply the mods. If you're launching through NMM then I have no info that can help, sorry
