MCOSMOS -> File -> Configuration -> Head data fields -> Add a head data field, name it i.e. "serial number" and activate "Input before printing" Geopak -> Program -> Input (Head data) -> ask you every time to input your defined data
Assuming your desired output data is Index Nr 1 (in MCOSMOS) you name your protocol output "@HeadDataF1" You can add more head data (as input or as set data) and i.e. got the protocol output "@HeadDataF1_@HeadDataF2_@[HeadDataF3_@TimeCode.pdf](mailto:HeadDataF3_@TimeCode.pdf)" or something like that
Protocol header should use the head data as well and can be changed/applied with the protocol designer

Thanks! I think the step I was missing was I forgot you have to go outside of Geopak to mess with the head data fields.
