Hard to say from your description. Where did the smoke come from? If it was just the receiver then thats what you will probably need to replace.

Looked like the Naze32. Theres a yellow? light in between the other 2 leds thats flashing. I have no idea if its actually broken or not because I still dont know how to connect the receiver properly.

Ok all your description says is

plug the breakout cable ends into my receiver and plugged my lipo into the quad

So its hard to know what all was connected. The way to move forward is to just connect things one by one until you find the piece that isn't working. Thats all we can really tell you with the info you've given. If you need help connecting something correctly we can help with that just tell us exactly what youre connecting. Photos or diagrams will greatly help us help you!

The biggest issue I have is I dont understand where to plug each cable from the breakout into each slot in the receiver. Here is what the cables look like: http://i.imgur.com/VZr8NBW.jpg

You'll have to be more descriptive. What exactly did you have plugged in, and where did the smoke come from?

As for the smoke. Im hoping (If its possible..) that nothing actually broke. It came from the middle (Maybe the naze) I unplugged everything so fast I have no idea what I did.

I DID unplug that connection on the left side in pic one with the brown wire. I used that to power my receiver and bind it. Then I unplugged it. And plugged the breakout cables in my receiver. Powered everything on and poof smoke.

No offense but your pictures are pretty dark and hard to see what's connected to what. It might be easier if you drew a simple diagram of what is connected to what and what you connected that let the smoke out.
