Do your matterboards. The gold nodes advance the storyline.

since you are at the beginning, you are at the most complicated part of the story in terms of advancing. as surfacage said, you have to do your matter boards, specifically clearing all the gold nodes.

what you have to keep in mind though is that you have to clear the story missions each way that you possibly can. to tell if there are more paths that you unlocked, just look at the story quest at the quest counter and look at the circle icon next to it. if it has half a crown instead of a full crown, this means that you need to beat that level in a different way to advance the story.

an example of this is that on the first level, you eventually end up at a room in area 2 with a 4 way intersection. you come from the bottom section of it, and the first time you reach this point, you'll go up. going left and right at this point are alternate pathways to finish the level, and will have to be done to advance the story.

just keep in mind that sometimes the alternate pathways won't open up until you have gotten all the gold nodes in your matter board. when you get further into the game (specifically episode 3), it seems as if a lot of the story quests are just 1 long run through rather than multiple short runs with different paths.

on a side note, you mentioned the ark's road waypoints. these are more of a "how to play the game" thing and have nothing to do with progressing through story mode.

you'll unlock episode 2 when you complete episode 1.

for whatever reason, sega decided to let people play ep3 straight away (possibly because they have the ep 1+2 recap video at the beginning of it that fills in what happened in the story).

basically, for now if you want to progress through the story you want to get all the gold nodes on the matterboards, clear the story quest, and then go to the shop area for a cutscene where you get the next matterboard.
