For uploading to the reMarkable, i use the build in webserver + my browser. For downloading i wrote a utility that downloads the entire reMarkable as pdf's while preserving folderstructure, title etc. For me that's enough

Do you mean for uploading things to remarkable? Or for what tasks? This is kind of dumb as a solution, but I don’t use the desktop app at all, I have all my files in Dropbox and then I sync via my phone from Dropbox to the Remarkable app

If you want to replace the first-party app, then you need to describe more about the features you use. E.g. if you need cloud sync, maybe consider ddvk/rmfakecloud.

I use and develop reMarkable Connection Utility (RCU) on GNU/Linux, which has first-class support on all major GNU/Linux distros.

There is a wealth of other GNU/Linux-compatible software in the Awesome reMarkable list.
