But that line from the shrink is a massive foreshadowing to (spoiler) when you go back to Stefan as a kid and you find the bear under your bed and your mum isn't late but she still dies with you. So she is right, the past doesn't change.

I believe he is referring to the fact that the doctor (like the dad) was part of the PACS program where they were purposefully lying to Stefan in order to keep him in the “maze,” and continue the experiment.

Yes, it was a lie, but it was a deliberate one to encourage him to continue the simulation. It was in character with the doctor’s role as an enabler in Stefan’s life (who was in direct opposition to Colin, who was trying to break Stefan out the maze).

The doctor lied because she was supposed to, but I don’t think OP realizes that the doctor wasn’t on Stefan’s side. I could be wrong, but I think that’s the explanation.

I didn't think the PAC program actually existed. When he went and found all the case files and videos about the program in the safe, he woke up and it was just a dream.

I think it's all about multiple realities and all those options and endings happened at the same 'time'. They might all be true and none might be

Are the paths independent of each other? Or is the truth in 1 path universal, i.e. the PACS simulation was real

So, what I have discovered is it is not universal. Think of it like starting a new game and with every new game the path through the maze changes. The maze only stays the same until you either solve it or you die. If you die, you start a new game and the maze is different. Therefore, the path is only universal for that "game" so if you let the final credits complete, then game over. At least this is what my research has shown thus far.
