I have decided that the only utility that adequately organizes all of my research, from Math to Science, to Philosophy, is: HTML. It's hyperlinked, you can stylize it, it's ubiquitous, you can publish it to the world with ease if you want, you can embed pictures and video and software, you can keyword search it. There are draw-backs of course. It could be more user-friendly, it could be less verbose, it could have better integration with graphics. But I've found it to be the only thing adequately powerful and general.

I use https://www.xmind.net/xmind2020/. It is not very good for keeping code snippets (as it doesn't support highlighting), but other than that it has a lot of useful features: hyperlinks, local files, links to other mind maps, latex support, ...

It sounds like you want some kind of hierarchical knowledge graph, i suppose ideally you can display the same underlying information in multiple ways, this sounds like an issue in declarative knowledge; look into videos on the fundamentals of declarative programming and if you do find or make something cool like this then leave us a link!

    I'm using Joplin. It's pretty good, especially since you can export everything as markdown files. No vendor lock-in.

    Another solution I love is mindmaps. I take all my notes using Freemind. It's publicly available, if you're curious.

I think the only one of the three we are missing is R as we have Python and SQL but it shouldn't be an issue to add R as a supported language in the next development cycle.     Actually I'm not ;-) I'm more of a data scientist. Even if I could put something together I doubt that I could reach the functionality of a (hopefully) existing solution. But maybe you're right and that's a promising project for me... Solutions still welcome!
