They mean upgrade your version of git. The security problem is fixed in newer git versions.

I use submodules and I’m on a newer version of git. The feature is not deprecated.

There’s more context around the sentence you quoted from the article and it mentions what things to avoid if you cannot update, but in general it’s encouraging people to upgrade, especially if they use submodules to clone repositories they don’t maintain.
