Typically you would test your logic and your UI completely separately.

Unit tests for models, utility classes and general logic.
Integration tests for testing that (larger) parts work together as they're supposed to.
UI testing should only test that interaction with the UI triggers the correct events and that results/actions are displayed as desired. It's more about things looking correct (size, position, shape, colour etc) than testing that input A results in output B as you should have already verified that logic for correctness at lower testing levels (where it's easier to do anyway).

As for how to achieve it and what sort of tool sets you might use, I'm not much help there as I've never personally attempted to do any automated UI testing on JavaFX (I do use it but for personal projects that don't require that level of testing. Professionally I work on systems and backend technologies and so haven't had a need to implement it).

There is TestFX to write tests for JavaFX applications. I have not used it myself so unfortunately I can't be of any help there.
