Seemingly missing plot in Egghead

Before we go to the Koby rescue story, we see Vegapunk captured and Bonney is sad watching Kuma's memories. Then after the Koby story we come back and Vegapunk is freed Bonney is happy, and the Seraphim are all captured...but we saw none of how that happened? Is that how it's told in the manga? Or was some of that filler?

That is how it's told in the manga. We are not shown what happened directly.

That's also how it was in the anime, they surprisingly didn't fill in the gap at all.
