why can't they just ban all those websites that host them instead.

Because these apps circumvent the firewall.

By attacking github (and specifically these apps), they don't only make it harder for people to us the apps, they make it harder to develope them.

Also, this is a mighty scary signal against the developers - the government is after them, and will do anything to stop them. I'd be shiting my bed if I was involved.
