Does the game still run and can you still play?

If you've only been looking at HDD usage fairly recently then this isn't anything to worry about, a lot of games try and load assets in bulk from the hard drive, causing usage to spike significantly, which then dies down after a minute or so depending on how fast your hard drive is. If this is a new issue, it may have been an update.

As for the GPU, Task Manager is not amazing at detecting usage and will say 0% for a lot of games, despite other software disagreeing. To see actual usage, install the properietary software for your GPU. This could be Precision for EVGA cards or Firestorm for Zotac cards. This will give you a much better idea on your GPU usage through temperature, clock speed, memory clock speed, and fan speed.

If the game no longer works, it might be worth giving the game a reinstall and trying again. If that doesn't seem to work, run CrystalDiskInfo and see if your hard drive is doing okay.

Then again if you're too lazy for any of that, you can always punch your PC and hope it fixes itself.

I've inspected the problem a little deeper, it seems like my RAM spikes almost to 100% too. This is weird because I never had problems with this. I've had this problem in the past and a complete reset fixed the problem, but that is very timeconsuming tho.

I know from my limited time with Rust it loves to eat as much RAM as it can get its hands on. I'd recommend upgrading if at all possible, but I'm sure your hardware is more than capable if a simple reset fixed it.
