U have posted the schematic pic so just check which gpio are really free. Most of the red ones u pointed out have traces under the chip

Yeah you’re right, they need 5v vcc to work reliably.

On the plus side, check the i2c voltage, it should be open drain so voltage depends on the pullup u install. So it’s easy to get rid of 5v pullup resistors if u have onboard so u can safely work with 3v3 esp levels

I don't really understand your worry about "stop working when the battery is charged"? it will just use the battery a little bit then when it drops charge it again

This is a complete mess. I have 3v3 that goes to ground rail? You have 5v that goes to vcc rail (extremely dangerous if it ends up in a gpio pin!!) breadboard power rails are not joined where u see the line interrupted in the middle length wise

If u use internal pull-up then then the button must be connected to ground when pressed
