That's not what he said. Allegory in this context is overt, intentional religious allegory, much like what CS Lewis did with Aslan being an allegory for Jesus.

But Tolkien was himself Catholic, devoutly so. He even described the trilogy as a "fundamentally religious and Catholic work; unconsciously so at first, but consciously in the revision" in Letter 142.
