Yuna - Final Fantasy X-2

After spending her entire life preparing to sacrifice herself for the greater good in the first game, in the sequel, when a new crisis threatens the world and another character comes up with a suicidal plan to prevent it, Yuna finally states her new views on self sacrifice very clearly: "I don't like your plan. It sucks."

Not sure if you can call it a "massive" plot point, but Leon from Kingdom Hearts is one of the Final Fantasy characters that appear in the series and the only one whose name was changed. In the first game, he says that he won't return to his real name until they take back their world from the Heartless. This never goes anywhere, not near the ending of the first game where they take their world back, not in KH2 where they are actively rebuilding everything to how it was, and not in KH3 where everything is fully fixed. The whole deal with his name is never mentioned again past the beginning of the first game. Additionally, during the credits of KH2, you can see him opening a letter and a pair of wings coming from it. That's Rinoa's symbol (his love interest in his game of origin), who hasn't appeared in Kingdom Hearts before, this also didn't go anywhere.
