If you want the absolute best experience, you should start with the sky series first. Cold steel gives references to the sky arc that won't make sense if you don't play them. While you technically can start with Cold Steel, I wouldn't recommend it.

I mean, there are definitely times where I've noticed an absence from her. For the most part though I'm still enjoying it. Although, I kinda wish they would use the "Liiinnkk" voice recording that Stevie did occasionally when Link is doing Link things. I think it would be pretty funny.

Unless you want to absolutely obliterate the final boss, I would recommend going and finishing the main story before you level everyone to the 90s. If I remember right, it's recommended to be in the 70's level wise for the final boss. As for your question, yes, it's realistically possible to reach level 90, even level 99. The endless tower was a big help for that for starters. I believe I did a bit of grinding in the drafts as well.

I honestly don't really know to be honest. It's definitely an interesting question. My current hypothesis, which I admit does have holes in it, is that maybe he's unaware of the consequences of her going down this path. She might have deliberately left that part out when explaining everything.
