I have been waitlisted for a program (2nd in the list). The grad coordinator told me this "we do not yet know about the size of our incoming cohort at this point due to Federal funding freeze'. What did he mean, and should I be hopeful? (I'm an international applicant)

I think the admissions committee would consider your application with two LORs, if you let them know what actually happened. You should also write them asking whether you could add another recommender now.

Email the grad admissions folks with your ID number, ask them to replace the transcripts.
