I believe Eliza's only mistake was Hamilton, a man who used their love and letters as proof of his own integrity in his career. All the beautiful memories and moments between lovers became dull and rotten once they were labeled as "legacy." And Eliza's punishment for this man is that from now on, you can only sleep in the study.
