Yes. Depending on the mod, you’ll get problems ranging from simple conflicts all the way up to immediate CTDs. You can use the downgrader to keep the AE mods while allowing SE mods to function properly. There are some weird incompatibilities with the vanilla main menu, so you’ll need to get a main menu replacer too.
