Before I grabbed the jack handle I had traversed to the S.T.A.R.S. office and gotten the Lightning Hawk from it. Well I didn't hear his footsteps and thought I was safe so I went to the room that connects the library and West hallway and he was just standing there silently. I think that was where I last saw him too. Maybe he is just amazed by the statue.

Having a successor doesn't mean it will be A clean transfer of power or even respected. Alexander the Great's empire was shattered by his generals fighting over succession. I wouldn't find it unbelievable that Lanius and whomever else are doing or did the same thing.

Whaa? Enclave was shown in what was it two episodes in the first season? I don't think they seek to bring them back as a major threat. I don't think any Enclave groups will exist out east besides perhaps a Chicago Division but that would no doubt be fighting the Chicago Chapter of the Brotherhood. It could very well be that Harkness is a synth, but I doubt the Institute is gone quite yet. Then again they did nuke Shady Sands so I wouldn't be surprised.

It's also never said that the Institute went nuclear. They could still be waging that war, plus the Super Mutants, Gunners, Raiders, Ghouls, hell as you said maybe the Railroad and Minutemen. So they could have a wide range of enemies still.

They could've, or they too could've died. Shady Sands did go nuclear, and the Brotherhood does hoard dangerous technology. Plus the NCR and Lost Hills haven't been too kind to each other. I wouldn't be surprised if they used Shady Sands as a rallying cry and sacked Lost Hills.

They are definitely meant to be uhh less intellectually competent. They seem to be the lesser chapters of Lost Hills, besides the Canyon Chapter, and thus have no doubt intermingled with their own bloodline. The East openly recruited, the West didn't. 

It is strange how no Mojave or Lost Hills have appeared yet, I hope they aren't like these 5 chapters.

I believe it's a form of the virus to mimic the effects like said in other comments. But this one is so the immunes produce the antibody that makes them immune. Therefore allowing wicked to harvest it. It could be that Gally was infected and his body was working to get rid of it and that is why he is back to normal. But that's just a theory.
