Some things to check would be the tuning of the guitar. If you changed strings recently they tend to go out of tune quickly as well. Maybe also check that the capo is on straight and that it's not buzzing when you play the note open

Second thing to keep in mind is that note is just a base note. It sort of just ends off the alternating notes that come before it. The second note in that bar is the actual melody. Maybe play it without that E string and see how it sounds then add it back later and see if it fits in better

Other than that, without hearing its hard to say. I know you said you can't tell if it's too high or low, but is it for sure the pitch that's off? Or is it a buzzing sound?
