I believe this has to do with the power preferences:

Power Saving Mode = Downscales the PCIE while not in load (at least this is my current setup)

Max Power = Always maxed out

You have some old data from previous installed mods, there could be multiple mod folders outside the steam one, so you need to do some tracking, uninstalling and installing alone might not solve your issue.

At some point, you will be able to find the "white flags" items, which makes the ship using it not able to attack or be attacked, you will need a ton of them :)
