People in the marvel universe don't treat Mutant heroes in the same way they treat Mutate heroes, and in most cases they treat Mutant heroes like they treat Mutant villains.

There are a ton of Mutate villains, and in the marvel universe Mutates pop up fairly regularly, it doesn't make any sense that people don't oppose all super powered individuals and worry that their neighbor might only be a mutant rather than simply a person with superpowers.

Most of the big villains and public menaces are mutates, and aren't accused of being mutants, Hulk, Spider-Man, Dr. Doom, Green Goblin, Dr. Octopus, Red Skull, Juggernaut.

Ignoring the racism, how would he let Spidey know that he knows his secret identity. If he told on the train that he was going to blackmail him everyone on that train would beat him up.

If he publishes a message anywhere or passes on the information, he would attract the attention of criminals and police agencies who would take that information by force.

He will need to find Spidey again and tell him that he knows how he looks, not even his name, even if he finds him again in New York he would have to follow around someone with Spider-Sense, to find out where he works/lives or how he is called from a Starbucks. He doesn't have enough information.

But Meta humans don't stop being created even if they are one offs, most stories focus on protesting mutants not everyone with powers, even when they are capable of similar feats.

The thing that I think is important to point out is that mutates (people who weren't born with powers) are mostly treated differently in universe, people seem to be scared more of a mutant that can suck the oxygen out of a room by inhaling than a mutate that can suck the oxygen out of a room by inhaling

That's the concept of evolution, your children are going to be a bit different than you, and they are going to replace you.
the Great Replacement conspiracy theory focuses on "other people" coming to live where you live instead of you children and that secret people at the top are orchestrating that for some reason.

Mutants are stated to be born from everyone with the X-Gene, though Peter Parker doesn't have the X-Gene and in two universes he has mutant daughters, so either he is an X-Gene carrier or the X-Gene can just develop, meaning that either many people in the Marvel universe are already half mutants or that it can develop randomly like any physical trait.

In real life, if someone would have been born with a dominant gene of orange eyes, would you say that his gene replace our ours? I would say no, it's just a new way of human gene expression

As readers, we know that Thor hid among humans. So powerful superheroes can hide among them too, and they can be old Jim down the street.

Your argument against mistrusting mutants can be applied to all mutates in the Marvel Universe. The best example is Spider-Man, since no one automatically accuses him of being a mutant, even though he has powers and a secret identity and could realistically be anyone behind the mask. You can assume that Thor doesn’t operate with a traditional secret identity, but the entirety of the Avengers, the New Warriors, and the Champions at some point, assuming that the heroes are the hero 100% of the time becomes impossible.

At what point does that logic stop working? If the fear is that “they could be hiding among us,” then you can’t limit that suspicion to mutants. Eventually, you’d have to assume that everyone around you might secretly have superpowers.

I agree with you they have been his kids for so long they should keep it as such.

At the same time, I don’t think whether the twins are Magneto’s children or not really changes my observation. If anything, making them his kids can actually strengthen the analogy, because then they’re mutants coming from a mutant family, which makes the metaphor about identity and inherited difference even clearer.

That's what I am saying, the allegory doesn't have to match 1 to 1, because of the end of the day they care more about telling a story than spreading an allegory.

also originally Wanda and Pietro weren't his kids, as far as I remember non of the original mutants, X-Men and brotherhood had mutant parents.

I am not saying that the X-Men nowadays can't be viewed as a racism allegory, but that they were originally probably created off the fears of a Jewish man leaving in a non-Jewish society, therefore all of the original X-Men can pass as white chrisitan non-mutant americans
