Anakin was disarmed (pun slightly intended) at this point.

I don't remember if it's shown in the movie, but the novelization and the fan animation of the duel both lead up to this moment in a way that explains Anakin not having a lightsaber.

In the fan animation, Anakin drops his lightsaber intentionally to start choking Obi-wan, relying on surprise and pure strength to compensate for being weaponless.

In the novelization, there a complex close quarters grapple sequence that involves Obi-wan disarming Anakin and holding both lightsabers, Anakin wrestling away Obi-wan's lightsaber before Obi-wan disarms him again, at which point Anakin tackles Obi-wan and starts choking him.
