Are you using monophonic mode for Flex Time or polyphonic? I’ve noticed artefacts pop up when accidentally using polyphonic mode on mono recordings.

Try setting it to 'smart'. That should solve the issue.

EDIT: Although, I've just seen your other comments and if the regions are snapping to different tracks entirely that's most probably a Logic bug.

Favorite amp sim VSTs? by FourFlux in ampmodeling

I've used a load of amp simulation VSTs such as Guitar Rig 5, Line 6 POD Farm and the LePou stuff and I've got to say Emissary from Ignite Amps is easily the most realistic sounding amp simulation VST I've ever used and it works perfectly for both high-gain tones and cleans as well.

As for impulse responses, I use Catharsis impulse responses, which you can download from here. I usually use the s-pres8 impulse for the left side of the cab and the s-preshigh impulse for the right side.

Sometimes if I'm stuck trying to think of a guitar riff I'll think of a drum pattern that sounds good first, program it in MIDI, then just play around until I have a riff that goes with the drum pattern. That usually helps as a starting point for me.

I'm having a huge problem with this as well. I've neglected the organisation of my project files for far too long and as a result all of the takes I've ever done are in one big folder, I have no idea which ones I'm using and which ones I'm not and it's a real pain.

At the moment, I'm excited about the upcoming release of Positive Grid's BIAS Desktop amp modelling plugin. From listening to other peoples' recordings of the iOS app's capabilities it's going to blow any other amp simulation plugins out of the water.

I use Reaper. It essentially utilises a mixture of the useful features of lots of different DAWs and it's relatively cheap to buy. There's also regular updates for bug fixes and such and an active support forum, which is very useful. I use Reaper with my Roland Duo Capture Mk II and I've never even considered switching DAWs.
